Yeast two-hybrid was based on the study of the properties of eukaryotic transcription factors (especially GAL4). GAL4 includes two domains, DNA binding domain (BD) and the transcription activation domain (AD). BD can recognize and bind to the upstream activation sequence (UAS) of GAL4-responsivegene. AD is through the combination with other components in the transcriptionmachinery to initiate transcription of genes downstream of UAS. BD and AD acting separately cannot activate the transcription reaction, but when the two are sufficiently close in space, they exhibit complete GAL4 transcription factor activity and can activate the promoter downstream of UAS, so that genes downstream of the promoter can be transcribed.

Fields has established a two-hybrid system in which BD is fused with X (X is often a known protein, BD-X is called bait), and AD is fused with Y (AD-Y is called prey). If a protein-protein complex is formed between X and Y, and the two domains of GAL4 are reconstituted, then the specific gene will be activated. Generally, reporter genes can show the interaction between bait and prey. Conversely, through the detection of the reporter gene, it can be judged whether there is an interaction between the bait and the prey.
